I have a bunch of these and I noticed they have a little extra ridge in them that differentiates them from the other rods of the same length. Is this a special part for a certain kind of set?

These are for the original roller coaster sets with piece-built track. 5-way connectors with tubing splices would be clipped onto the ends, and the ridge would prevent those pieces from sliding along the length of the rod, thereby maintaining consistent width along the entirety of the track.
